Depends how you define independent

that's why I said distinct.
In Germany, distinct locations in the same municipality are added to the same profile (that of the municipality), with some exceptions (airports). Contrast with Austria, where distinct locations get their own profile, and municipality is handled more like in Portugal or Slovenia.
Now I start do understand your system.

In Portugal each parent city is an "independent" city, this mean that they do not contain other cities (cities, towns, villages and small villages).
Is there a simple way to know if a location is an "independent" city or not? How do you call it? Ort? Stadt?
Sorry for all this questions. For the moment I search in GoogleMaps and on Deutsche Post, but it is not clear for me all the times and I still have lots of German places with notes to enter.

For example, my last question with the Airport Karlsruhe/Baden-Baden. I enter the notes in Rheinmünster instead of Stollhofen. Should I use Flughafen Karlsruhe/Baden-Baden?

Generally, I try to be as precise as possible, and keep the different village names, because they might have a different location. In Germany, they'll still get sorted under the larger municipality, which is their lowest tier layer, as above that, they've put Kreise, followed by the Länder. I do it like that, because not each village might have it's own postal code, but has it's own dot. In cities, I'll use the postal code to differentiate.
