Hello! I'm wondering now if we are supposed to enter the city names in English or the country's native language?

English or country's native language is ok. You don't need to enter both.
Normally both names are merged into one profile. As an example:
Toroni / Τορώνη

So why does Klagenfurt appear as "Klagenfurt/Celovec" in the list (English)? If it is correct to also include the Slovenian name, then it needs to be done for all cities with official names in multiple languages (e.g. Helsinki/Helsingfors, Turku/Åbo, Oulu/Uleåborg etc.).

The citymanagers in each country decide (or have decided long ago) which rules apply to their country.
Some citymanager from Austria — and some others from Finland or other countries where at least some cities have official names in more than one language — may have an answer for marbe166's question.
