I tried simply entering two notes for Brussel/Bruxelles , but have no clue what the database is doing with the fact that I entered them on two city names..

Other than the few variations of Brussels no spellings have been manually combined. This will happen once the changes go live. For example, Wien/Vienna will then appear as one entry (in this case even with an own Babel constant), and Hki will be subsumed by Helsinki.
In the listings (private list of notes, livestream of new notes) those changes won't be visible. If you enter your notes from Bruxelles and view the page in dutch you won't see the individual note being from Brussel. The new data is for public city stats only, your private data isn't touched at the moment.
The old entries from Serbia & Montenegro remain in the system unconverted for the time being. They don't disturb the scripts and database and I'm still uncertain whether to convert them or not.

Next thing could be that you do the same trick with postal codes.
"Enter the postal/zip code corresponding to where you got the note. No spaces, country or city name. If the note was found in Ireland, use the county code."
Especially Dutch codes are often typed like "7608 KH" although the instruction says you should type "7608KH". Some users type "NL-7608 KH" or similar. I am looking forward for the standardization of zip codes.

and will there be tricks like "6... Frankfurt" = "Frankfurt am Main" != "1... Frankfurt" = "Frankfurt (Oder)"?
and will it be possible to click on the city name on the note report?
(as exchange for not being possible any more to look for a given city by adding it to the url of the city report)

Correction: Wien/Vienna is listed as a single city now because gauss played a bit with the city manager.
@androl: As I said, homonyms can be taken care of. We just need to create a new "parent" city manually and move the corresponding spellings there.
@Donald: I'm not sure what you mean. Our current goal isn't to standardize all different spellings. The new city data is currently purely appearing in the statistics where zip codes never played a role anyway.

See the city profiles of Frankfurt am Main and Frankfurt (Oder).
(These links may change when the new system is used on the main site. For an initial transition phase, links to city profiles might change several times, but then stabilise.)
